What should I consider when deciding between using your Service or Kit?
There are many factors to take into consideration when deciding between our immunoSEQ RUO Kit and Service products. With our immunoSEQ Service, we send you a sample box to submit your samples, and our expert technicians will sequence your samples in our state-of-the-art lab. Our RUO Kit offers you the same quantitative bias-controlled multiplex PCR assay for the human TCRB loci, but you prepare the libraries and do the sequencing yourself, giving you more flexibility and control over your project.

Time lines: Our Kit affords more turn-around time flexibility, since you control the timing of the processing and sequencing.
Bioinformatics for data analysis:
Data generated from Kit and Service orders are processed in the same bioinformatics pipeline. Full access to the powerful data analysis tool in the immunoSEQ Analyzer are included at no additional charge.
Budget:
Our Kit is the most economical option and allows you the flexibility to run as many or few samples at a time as you wish. Our Service orders require a minimum of 6 samples for the Survey resolution or 3 samples for the Deep resolution.

What loci do you cover?

Does my immunoSEQ Box require specific labels?
Yes, depending on what you are sending. We provide a dry ice label, which must be filled out completely to ensure your courier can transport and deliver your samples. We also include a UN3373 sticker which declares the contents as Category B biological substances. Depending on the sample material you are sending this sticker might not be necessary.

Should I sort T cells prior to sending samples to Adaptive?
Using sorted cells as a starting material is a good choice when you're interested in studying a particularly rare sub-set of cells, such as a T-regulatory population. If you were to sequence PBMCs without sorting, the population of Tregs might be too dilute to be identified in the sample without sorting first. If, however, you are interested in looking at T-cell density in a tumor, it's important to sequence bulk tumor tissue.

Do I have to use dry ice when shipping my samples?
Yes. To ensure your samples arrive at our facility in optimal condition we require samples to be shipped on dry ice. We recommend using at least 8 lbs. (3.5 kg) of dry ice for shipments within the U.S. and 5lbs (2.3kg) per transit day. Please do not use cold packs or wet ice. Make sure your samples are completely frozen before packing them for shipment. This will help minimize cross contamination of DNA samples and will ensure that cells do not lyse during transit. FFPE samples can be shipped at ambient temperatures and our Customer Care team will provide specific shipping instructions if you are sending FFPE samples.

Do I have to freeze my samples overnight prior to shipment?
Yes, with the exception of FFPE samples, please make sure your samples are completely frozen before packing them for shipment. This will help minimize cross contamination of DNA samples and will ensure that cells do not lyse during transit.

Can I ship my samples in my own lab-ware?
No, please use the barcoded lab-ware we provide since this barcode is integral to our sample tracking process. If you have concerns about using the provided lab-ware, please contact customercare@adaptivebiotech.com.

Do my samples require special documentation?
Your commercial invoice and any customs declarations should always reflect the exact contents of the package to avoid delays at United States customs.

What comes in the immunoSEQ Box?
We provide all necessary shipping materials to ensure your sample shipment is IATA compliant. We will include a uniquely barcoded 96-well plate (for DNA samples) or a cell box (for cell pellets, tissue, etc.) which corresponds to the barcoded associated with your electronic sample manifest. The box also includes a 95Pka specimen bag with absorbent pad, our sample preparation guidelines, shipping instructions, a dry ice label, and a UN3373 label.

Which service should I use to ship internationally?
We highly recommend World Courier or DHL; they will monitor and replenish dry ice while your samples are in transit.

Do I have to use the immunoSEQ Box?
Yes. We uniquely barcode each immunoSEQ Box along with the lab ware included in your box. These barcodes are used to meticulously track your samples from the moment they arrive all the way through processing and data delivery.

Does the shipping charge include the shipment of my samples to Adaptive?
No. The shipping charge on your quote reflects the cost of shipping our specially designed immunoSEQ Box to you and covers the handling of your samples when they arrive at our facility. We are happy to recommend a courier service to you for your sample shipment so you can request a quote.

Is the immunoSEQ Service available outside the U.S.?
Yes. Samples can be shipped to our lab for processing from international locations. Please email researchsales@adaptivebiotech.com and our International Sales Team will assist you.

When should I ship my samples?
Once you receive your immunoSEQ Box, please contact customercare@adaptivebiotech.com when you are ready to ship your samples; this will ensure our lab is available to receive your shipment. Domestic shipments should be sent overnight, and most international shipments take ~3 days to arrive at our facility in Seattle.

How long will it take to get my data back?
Your data will be accessible in the immunoSEQ Analyzer within 3 business days after successful data transfer to Adaptive's server. You will receive an email when your data is available in your workspace.

How does the Kit work?
The Kit protocol consists of a 2-step PCR process to first amplify the CDR3 of a rearranged human TCRB locus and then to add Illumina®-specific adapter sequences to the TCRB locus amplicon. Each PCR step also includes a bead-based cleanup. We recommend quality control steps after both PCR steps. After the second PCR quality control step, you'll pool your samples, quantify the sequencing library present in the pool, and then load your samples on an Illumina MiSeq® or NextSeq® instrument for sequencing.
Using our data transfer utility (Macintosh®, Windows®, or Linux®) your raw sequence data is transferred to our servers. Once processed, your data will be available in your immunoSEQ® Analyzer workspace. You can then analyze, visualize, and share your data.

Recommendations for resolution, meaning the number of wells (aka reactions) to use per sample, is dependent on the sample type and the experimental question being addressed. A minimum of 2 reactions per sample is recommended but the optimal number of reactions should be empirically tested to suit the experimental design. If you are new to using our Kit, we recommend starting with either 2 replicates (Survey resolution) or 6 replicates (Deep resolution).

What is the expiration date for my reagents?
Each Kit component is labeled with an expiration date. If properly stored and used in accordance with the instructions set forth in the Kit Manual, immunoSEQ® Kit reagents are covered by a limited warranty through the earliest expiration date marked on its components. The QIAGEN® Multiplex PCR Plus Kit is subject to separate warranties that might be offered by QIAGEN.

How should I store my immunoSEQ Kit?
Your immunoSEQ Kit will arrive on dry ice. Please verify that all components are frozen. If all components are frozen upon receipt, you can choose to keep the Kit frozen by storing it at -15 to -25 degrees C, or store it in a refrigerator at 2 - 8 degrees C.
Once you’ve thawed your Kit, we recommend keeping it in refrigerated storage because the PCR Cleanup Beads can’t tolerate being refrozen. For the QIAGEN® Multiplex PCR Plus Kits, please follow the manufacturer’s recommendations.
You may choose to freeze the immunoSEQ Kit barcode plate if there will be an extended period of time between uses (more than a month) to prevent the risk of evaporation. If the plate is properly sealed, it is perfectly acceptable to store it in the refrigerator for the life of the Kit.

How many samples can I pool for each sequencing run?
The number of samples that can be pooled in one sequencing run is dependent on the sample type and the sequencing machine being used. Roughly, a 96-well Kit will need to be batched into 3-5 MiSeq® runs. Whereas the entire 96-well plate could potentially be run on a single NextSeq® run. These approximations are based on the assumption that optimal cluster density was achieved for the sequencing run.

How many samples can I run with one immunoSEQ Kit?
Up to 47 Survey level samples or 15 Deep level samples (or a combination of the two) can be run using one Kit. If samples are batched, this number may decrease as two wells are utilized for controls with each PCR batch.

How do I create a sample manifest?
Log into your immunoSEQ Analyzer account and locate your Kit order on the Order Dashboard in the upper left of your screen. Click on the "Create Manifest" link next to the Kit order you are using. You can also access the manifest through the “Orders” link in the main menu (located in the upper left of the screen). From the orders page, click on the '+' sign to expand the order and then edit manifests for the kits. Make sure that the UID number next to the “Create Manifest” button corresponds to the UID on the bottom of your kit. The button will read “Edit Manifest” if you have worked with that Kit in the past.
Starting on the PCR PLATE tab, enter new samples one at a time by clicking the NEW SAMPLE button. Then assign each sample to a specific position of the PCR Plate. You can assign one sample to multiple wells to indicate the individual reactions for the given sample. Please refer to our Sample Naming Criteria when naming your samples.
The next step is to specify each sequencing batch in the POOLS tab. Create a new pool using the NEW POOL button, click on all relevant wells to select specific samples, and then click on "Assign to Pools."
Lastly, click on the SAMPLE SHEETS tab to download the sample sheet for your specific pool. Depending on the sequencing platform being used (MiSeq® versus NextSeq®), the sample sheet is necessary for optimal sequencing and data transfer. Please refer to you the Kit manual for specific instructions.

Where do I find my immunoSEQ Kit ID number?
Each Kit has a unique ID (UID) that can be found on the bottom of the Kit box or by looking at your Kit order in the Analyzer.

Do I need controls?
We recommend that one positive and one negative control (one reaction/well each) be prepared in parallel for every PCR batch. A positive PCR amplification control is included in the Kit. A negative control (1X TE) is not supplied. If your sample contains very low frequencies of T cells, it may be useful to include a biological positive control such as a T-cell line from a biobank.

We recommend repeating the PCR with new reagents if possible. It is not possible to determine the exact effect of evaporation on library quality until sequencing has been performed.
To prevent evaporation, be sure to use compatible plates and seals, ensure the seal is securely adhered, and check the functionality of your thermocycler.

I see a band in my negative control. Did I contaminate my wells?
A band in the negative control should not be an immediate cause for concern. The negative control is used to assess cross contamination and should be negative for biological templates following sequencing. The Primer Mix supplied in the immunoSEQ Kit contains a proprietary internal synthetic template standard that will produce an amplified product at the same size as the positive control and your experimental samples. Any cross contamination of the negative control with biological material may be identified after sequencing analysis.

I didn’t see a band for one or all of my samples. What should I do?
Missing bands or traces could be indicative of problems with PCR set up, PCR amplification, or bead clean up. Verify that the correct amount of reagents were used for the PCR and that the PCR machine is operating efficiently. If none of your samples (including the positive and negative controls) show a product, first repeat the QC step (gel or trace). Please refer to the troubleshooting guide in your immunoSEQ Kit manual for additional recommendations.
